If you have an ATC plugin it should provide you with the local altimeter setting when giving instructions. You are supposed to tune you radio to the local ATIS and listen for the altimeter setting and then manually set your altimeter. There is no option that I can find in the keyboard settings to press to set the altimeter to QNH. Also, in the Fall Laminar will release an updated ATC for the game, hopefully resolving some of the major issues that make it nearly useless.
